First let me say that both scanners will give you excellent scans.  
That's not the issue. I have both the CS V which uses the same film  
adapters as the  5000. To me the difference in handling between the  
two is the adapters. The CS9000 35mm adapter accepts two 6 exposure  
strips which all you have to do is drop in the strips, position them  
perfectly in the 12 frame openings, close the adapter and insert into  
the scanner. You can load anywhere from 1 to 12 negatives and choose  
any of them to scan. You can then scan all of them as a batch and  
walk away until they're done.  I would not want to go back to using  
the CS5000 adapter. Of course the 9000 can scan 120 film. I scan  
negatives from 645 and 6x6 all the way to 6x9. But you will want to  
buy the glass holder to keep the negatives perfectly flat.

Now comes the cost. The 5000 is about $1000 and the 9000 about $2000  
plus add $300 for the glass 120 holder. The other problem is the  
CS9000 is almost impossible to find. I bought mine 3 years ago and it  
was hard to find then. If it were me and I couldn't find a 9000, I  
would buy the 5000 and a nice flatbed like the Epson V750 or V700.
