Yes, if you want to continue the sequence you have, all that's required is
to have a shot on the card you take out and then re-insert after removing
the UPD card.
 If you want to know exactly how many shutter actuations your camera has
had (to perhaps edit your file numbers to match that), a useful tool is the
free program M9Info. Works on Nikon NEFs too.
Adobe Bridge had a convenient tool for batch renumbering/renaming files
which can fix a series that was not numbered the way you want. Ask me how I
know ;-)
