Ken, you might consider doing the opposite, that is, placing the
"shiny" (non-emulsion) side down instead of the emulsion side. I could
actually be that the non-emulsion side is slightly rougher than the
emulsion side. I have a dim memory of working that way with color.

In the worst case, you could cut out a mask out of thin paper and
place the film on the mask. The thin paper will raise it slightly off
the glass. The negative holders that come along with scanners hold the
film slightly off the glass.
