Hi Alastair,
If you can remember the title or any words or phrases in a "lost"  
document you should be able to find it using spotlight (if you are  
using 10.4) or the old find file works well to as long as journalling  
is on in the earlier OSX versions. Once you have found it the  
explanation may be obvious. You haven't inadvertently set up "smart  
mailbox" which these messages are being automatically moved to perhaps?
