The neg carrier and slide mounts are often a silly mm or so undersized as well, also throwing things off. The enlarger can cast a shadow around the edge of the neg carrier, depending on how the light source is designed -- are you using a med format or large format light head with 35mm without buying the 35mm mixing chamber for example? They are all additive - taking a mm off each side instead of 1mm off the short side side and 1.5mm off the long side. That's why they came out with the 26 x 38 35mm "full frame" neg carriers (or you can file yours out slightly). You can also buy the so called "universal" neg carrier that takes all sizes, usually sandwiched between glass, with cropping blades to shrink the opening to your size.
