My solution would be to take the shots in the vertical (portrait) format, leaving a generous border at the top and bottom to sort out alignment issues, and then stitch them together. I usually use a lens in the range of 58mm to 85mm to reduce distortion from one frame to the other due to handholding. You would have enough pixels in that case to crop/resize the resultant pano to the extent you want, and still retain details, as a final step.
