In the case of the 100mm Leica, I very rarely go beyond f5.6. So I just set the aperture I want, put the Canon in aperture-priority mode, and shoot away. If I want to take a real macro shot, with the camera on tripod and maximum depth of field, then yes, I would focus at 2.8 and then close it down to the desired aperture.
