Sure you were not too close to a mike? A M6 is quiet but not the quietest camera out there. I hear the M7 is quite a bit more quiet. I KNOW a Rolleiflex is quite a bit more quiet! My crazy trick which has worked for me is this. The Priest finishes his sentence. I click. And flash for that matter. But never during his sentence. During his words. NO ONE cares about the camera when i work this way. On many weddings. My Camera stuff does not interfere with what is being said at the podium. I NEVER ask or have them ask the Church people if i can shoot during a wedding. Such a question always ends up with the stupid no flash rule. Then I'm the only camera out of a room of 120 cameras not flashing. Just clicking. I tell them, and it is true, that once the minister sees me he will have no qualms about me shooting and not set rules for me.
