Nathan, have you tried focussing the lens on both bodies from the same
distance (perhaps best done on a tripod or your back to a wall) to see if
they indicate different distance settings on the lens when the
rangefinders are lined-up?  

You can also tape an SLR focussing screen across the M3's film rails
(remove the back flap) and check the rf against that, again best done on
a tripod.
